Try Anti-Knock in Shinjuku.
They usually have punk shows every week and are known to feature Western bands. I also keep this list of punk/hardcore venues handy:

These are probably the most well-known punk venues in Tokyo, but I think the anti-knock is the best bet for more popular bands. I saw Floorpunch and Strife there and was surprised to see all the Japanese kids representing straight edge in Japan.
Penguin Club in Koenji is always good.
Lounge NEO and O-Nest in Shibuya too!
